The only other major thing to look for on the S54 is VANOS. The solenoid can go out without warning and BMW only officially sells the whole module. There are much cheaper rebuilt aftermarket units you can go with though. For the E46 M3 chassis in general, early models had subframe issues.

It became apparent that there was a split in the chassis by the boot floor (common sub-frame crack) and that the car would need to be repaired as a ‘good-will’ gesture
The first two years (99, '00) were the most common models (323i, 328i) that had the problem. Later years they beefed things up, but some cars still had problems. The situation was addressed quite some time ago - 6-8 years? ago - with a recall to inspect all E46, and repair with a reinforcement kit if problems were found.
